You are right, most beginner guides say grab MicroPython, sometime CircuitPython, install Thonny, and off you go, because that's the easiest way to prove the board is working, allows you to do something with it.
That not working so well if you then move to using the Arduino IDE can be an issue. I guess it doesn't get mentioned if the tutorials aren't expecting a user to do that, are expecting people to stick with MicroPython or CircuitPython. And I'd guess others start with Arduino with factory-fresh Pico which start-up in BOOTSEL mode or, having manually put the Pico into BOOTSEL mode, have forgotten to mention that step.
It would be better if the Arduino uploader gave a better message, told the user to manually select BOOTSEL mode, even better if it automatically handled loading over MicroPython or CircuitPython.
