? Just "upgrade" doesn't always install all of the updates such as the latest kernels.

Yes! I also tried this too.

I am quite certain that it is not a software issue and must be hardware related.

I put the same SD card out of the 4GB Pi and in the new 8GB Pi and the fan control was working immediately after boot. The fan turned off after a few seconds. The same can not be said for the 4GB version, where the fan is running at full speed.
