Probably you should cut the mains power to the PSUs. You can get power strips with multiple outlets controlled by a single switch. After all, using the GPIO to initiate a shutdown will shut down the OS, but the Pi is still "on".
I suggest that your main simulator pc should have a shutdown script which uses SSH to connect to each Pi and issue a shutdown command when it shuts itself down. Then, when they're all shut down you can power off everything.
