Looking at at specification again and I'm not sure if this sensor is fast enough.

The specification max response frequency is 3Khz. What is the RPM of your motor and the encoder number of holes.
Be sure that the pulsation is under 3Khz (check response time in the pdf document you provided on the first post)!

Also I don't think that the internal pull up is good enough. You should add 4k7 pull up resistor.

B.T.W. No pull up then the sensor signal is 0 or floating! no valid 3.3V.

And again why are you using the two outputs since once indicates the light and the other the dark. They are just the invert of each other.
